Phylogeny 3

The document below contains the phylogeny for several homologous genes in different species as developed by the program TCoffee. Numbers correspond to species as follows:

4507091 - Human
114599805 - Chimpanzee
50979004 - Dog
28849927 - Cow
6755580 - Mouse
11968084 - Rat
45383718 - Chicken

A more complex tree was discovered on TreeFam.  Much more information is available here.

Analysis

Similar results were obtained from all of the sites that were used.  The closest relationship was between the SMN1 gene in humans and chimpanzees.  The relations between humans and other species varied slightly in the various programs.  These relationships make sense given the close relation of humans and chimpanzees.  I expected this gene to be present in higher mammals with a similar nervous system.  It is surprising to have a relation(albeit a low one) between humans and zebrafish.  It seems that the funcitonal domain of SMN1 may lead to this relation.  Each of the programs uses different parameters and weighs different factors more heavily, so it makes sense that the results were not identical.

I enjoyed using phylogeny.fr and tree top programs the most.  It was easy to enter in the FASTA protein information and easily be able to interpret the results.  The TCoffee programs gave information that was more difficult to interpret at first, but it is very interesteing although not as pertinent to this project.
